We had a discussion of different new statistics on a couple of occasions over the past seasons. I have now made a ranking table of different nations, represented by various number of teams over the first 2 Seasons of HGL.

I personally find these kind of statistics very interesting, and depending on how much work it is for you to update this kind of table every season (I know sometimes these tasks take way more time and effort than what the end result would suggest), I definitely give my vote to keeping on updating it!
It also adds a different aspect to HGL, as with every win, you may better your country's winning record, so you not only fight for wins to your team, but also to your country.
Of course like you mentioned, in the case of countries with multiple HGL teams, matches between same country teams cause a loss for all time records in a match between these teams (from the same country), and the effect is larger the more teams there are from the same country. In other words, it's of course not possible for such countries to achieve 100% winning record, even if they would win all games against every other HGL country. But after all, with countries of 3 HGL teams for instance, there are still "only" 3 matches between them during any given Regular season, so effect isn't huge.
Having said that, when I initially think of it, I think your approach here (how you decided to count matches) is likely the best possible way to handle it, as comparison table then contains all Regular Season matches. Other possibility could be to exclude matches between same country's teams, but it's your call, and as you already worked hard to compile such table, I'm very happy with your work and do not suggest it should be changed. :) So mentioning about this another possible approach was
not to say there's something wrong with your choice of matches (that you include in a table).
