At what time can one train stamina and how much does it matter?

You can train it anytime you want (remembering training is once a week). Just choose "Team Training" - "Stamina" in your training page. It is not the most important skill of all, but it determines how much a given player's contributions diminish as the game goes on.

For instance, a player with very low stamina will tire quicker and be much less effective towards the 4th quarter, whereas a player with higher stamina will be able to keep his performance higher through the 48 minutes

You can train stamina whenever you want. However, I would recommended that you train it either during the All-Star game week when usually most teams only have 2 games scheduled, or the last two weeks of the season, when, again, only 2 games are scheduled. For example, this week would be a great week to train stamina. To answer you second question, I think stamina is very important and prefer that most of my players have it at mediocre, at least. But this is debatable, and I'm sure other managers have different opinions.
