For a 1-3-1 zone defense does it make a difference where I put my best defender? Does it usually help the zone if I put my best defender at the top of the zone? Also for the 1-3-1 zone, whoever I put as the PF is the player at the bottom of the zone right? Thanks in advance.

the best outside defender at the top of the zone, i.e. as PG, yes. About the PF I'm not exactly sure, but I assume that the PF is the second 1, too.

Wouldn't the center man the 2nd 1, as he is usually the main interior defender?

center is only at 3rd i usually use it :-)

Usually, no. When trapping an opponent, the central 3 will fall back to stop driving opponents from scoring, while the second 1 is part of the trap. Hence the C is usually better as central 3.
