I suspect there might have been a thread about this already, so I apologize in advance if so.

So I've been in the market for a legitimate SF for a while now, and the most cost-effective ones I've seen on the market are short (6'2-6'3 or shorter). Common sense says that as talented as they might be, they're at a disadvantage because of the 5-6 inch discrepancy they'll face matched up versus most typical SFs. I was wondering if the game engine takes this into account and I'm right in avoiding these short SFs, or whether it's a non-issue?

Height only comes into play for training purposes. In terms of the game engine, a 6'3 SF with strong rebounding will rebound as well as a 7'4 with the same skill. But the training in big man skills will be slower for the short fella

height doesnt matter in the game engine, only for training. So you can have a strong SF who is short and will not get beaten down by taller players

just as. you can have a 5'11" center with strong rebounding compared to a 7'5" center with mediocre rebounding.
Chances are the 5'11" guy will get the rebound. However the 7'5" guy will train faster so he can get it next time around

My concern is a little more with matchups.. skills nonwithstanding, would a 6'2 SF be in trouble defensively versus a 6'9 SF, or is that entirely irrelevant?

During a game height doesn't matter. But it will impact the training you do...

Most (I really mean all, but all is a dangerous word) SF's require both inside and outside training. With a 6'2 SF you'll have a really hard time developing his inside skills.

So if your buying one who's inside skills are at a level your happy with them being, having them be shorter is actually BETTER because your outside training will advance quicker.

Is there any data regarding how much an effect it has in training? How much slower does a 6'9" player train at outside skills than a 6'1"?

It is entirely irrelevant. Height only affects training.
