Hi,
Last week I trained handling for sg/pg and sf (yeah I know I should only train max 2 pos. but I am trying to understand the ge). Weirdly my sg (21) increased in driving from mediocre to average and my pg(20) increased in outside defense from strong to proficient. This was my first week training them in handling so I am unsure why 2 disparate skills trained up in 2 different positions.

There is a primary skill which is trained using each training method but there are also secondary skills that are trained. Handling gets the most training but OD and driving also get trained when you do ball handling training. You should look at the training speed analysis in the important threads section.

Training regimes train more than 1 skill. See (78242.1) for details.

All skills were trained. Just one had a visible pop.

Yes, theoretically you can put it that way. However nobody should use these statistics as judgement on how much training has occurred since there's no actual proof behind these actual values.

I'd like to add a related question: I always assumed that, even if skill doesn't pop after training, player will still perform better in games? In other words, player with JS=5.9 performs better than player with JS=5.1 (if everything else is the same)?

Thats correct sub levels are taken into account.
